I'm a fan of the open osurce web based personal notebook, TiddlyWiki. A number of GTD tools have been built around TiddlyWiki 2.x. mGSD is my personal favorite.
The author of TiddlyWiki has completely rewritten the app, and released as TiddlyWiki5. And the first GTD tool based on TidllyWiki5 is now in debvelopment. It's called GSD5.
