Best software for tagging notes

Hello everyone. I have a couple dozen history books (for research purposes). Many subjects are covered in them, and I would like to use a software that could, say, use a tag like WW2 and when I click it, see a pre-made list of books and pages that cover that subject.

I thought about using a wiki, but I think that's too complex for what I want, though I've been looking at Tiddlywiki for example.

How do you organise all your data for your Ph. D. ?

Evernote if we are talking content, not bibliographic information. You don't say what computer platform you are using, but fortunately Evernote is essentially platform independent. :)

Reference Manager

It is great program with lots of flexibility. You can keep notes and abstracts in the data base. It is also easy to import search results from major databases. It will be very easy to set up your dissertation when the time comes, as well.
 
Evernote

I second Evernote and because it's free at least give it a test-drive.

I use a single Evernote notebook titled REFERENCE for my GTD online A-Z reference system. The tagging feature is easy to use and serves as categories to filter notes into a variety of subjects.

I haven't done this yet but you could add notebooks for dedicated topics and within that notebook get even more fine tuned with tagging.

But my single notebook sorted by title and tagged with their meanings to me is a very powerful tool.

Ditto - I am trying out Notespark

http://notespark.com - I am interested because it allows tagging and supposedly allows local storage on iPhone and synchronization to the web store.

This is the only software that I have found that does both of the above, and I have posted questions in this blog and in others and received resounding silence :)

I don't have an iPhone yet; finding such an application was going to drive what mobile device I move to in a couple months. iPhone is the only one that I can find that seems to do what I want (in conjunction with this software).
